Alur cerita Sirenele 2 melanjutkan kisah langsung dari akhir film pertamanya. Ketiga sahabat remaja yang memiliki kekuatan berubah menjadi putri duyung—Selena, Lena, dan Milen—kini merasa lelah dengan rahasia berat yang harus mereka sembunyikan dari dunia luar.

Bertekad untuk melepaskan kekuatan sihir duyung mereka agar bisa hidup sebagai remaja perempuan normal seutuhnya, ketiganya melakukan perjalanan jauh dari negara asal mereka hingga ke Spanyol. Misi utama mereka di sana adalah mencari sebuah tempat legendaris bernama Insula Elysia (Pulau Elysia / Pulau Misterius). Konon, pulau tersebut menyimpan kekuatan magis kuno yang mampu menghilangkan kutukan atau sihir duyung yang melekat pada tubuh mereka.

Setibanya di sana, mereka bertemu dengan seorang wanita tua misterius penjaga legenda lokal yang membimbing perjalanan mereka.
